Bologna thought they had taken the lead in the 15th minute through Santiago Castro's neat finish, but his joy was cut short by the offside flag.
Milan were then denied twice by the woodwork before the first half was through, with Pervis Estupinan and Santiago Gimenez both clipping the outside of the post.
However, the Rossoneri did break the deadlock just after the hour mark, with Modric brilliantly sweeping home a first-time shot from Alexis Saelemaekers' centre.
The hosts struck the post twice more through Samuele Ricci and Jimenez, while they also had a late penalty award overturned following a VAR review.

Amid injuries and controversies, the Rossoneri secured their second consecutive win and began to build momentum in the league on Sunday.
After opening the season with a defeat to Cremonese, Milan bounced back emphatically, thanks to the evergreen brilliance of Modric. The Croatian midfielder, 40, once again proved that age is just a number, scoring his first goal in Italy following a crucial assist in his side's win over Lecce.
The match started with a flurry of chances. Nicolo Cambiaghi had a goal disallowed for offside in the first quarter-hour, and a few minutes later, Pervis Estupinan rattled the post. Bologna continued to test the woodwork in the second half, with Ricci's shot also crashing off the frame.
Just as the game looked destined for a goalless draw, Modric stepped up. Fully integrated into Massimiliano Allegri's starting XI, the veteran midfielder latched onto a move sparked by Ruben Loftus-Cheek, who drove a solo counter-attack before releasing Alexis Saelemaekers on the right.
